Great games with significant flaws?

I just bought a PS3 a few months ago, and the first thing I did was buy all three Uncharted games. I had heard so many good things about it, and I also wanted to start with some PlayStation exclusives. Anyway, I played through the first game on normal for about 95% of the game, but when I got to the very last part of the game (I won't spoil the details just in case anyone hasn't played it yet) I had to turn the difficulty to easy. I could NOT get past that part, even after about a dozen tries. When I set it too easy, it was STILL really difficult to do. Maybe I'm just bad at the game, but that huge spike in difficulty right at the end really bothered me. What's worse is that it happened again in the second game during the final boss fight. It was a simple enough premise, but I'd always make it about 3/4 of the way through the fight and then inexplicably die after getting caught in a corner or because of an awkward camera angle.

Those were two of the better games I've ever played, but those parts in each game are the only thing from making them some of my favorites. I never did beat the final boss of Uncharted 2 because it got to the point where I simply wasn't enjoying the game. I still think they're amazing games, but those parts just irk me. Has anyone else noticed these kinds of things in other games?
 
Was it the supernatural part of the series that got to you? Where you playing on Hard or something, because that part isn't that hard.
And no, i never noticed those types of things, maybe because i research the games before buying them, so i know that i will be satisfied.
